I just bought a 2006 Ultra. The PO put Screaming Eagle pipes on. They certainly sound cool, but kinda loud on a longer ride.

He also gave me the original pipes. If I re-install the stock pipes do I have to have the fuel mapping redone? It's got the stage one air cleaner too.

You should be OK replacing the stock exhaust without remapping it with the stage 1 still on it. If you find it runs a bit rich then have it done.
 
As Smitty and Glider have said, probably just fine either way...the real question as Smitty bought up is find out why the SE pipes/baffles would be much louder than "stock"...check if they have the EPA stamp on them and troubleshoot them as is...they are legal (as are the stock ones) and if dealer installed, the rest should of the Stage I being done brings into question whether the fueling was changed. Do the pipes or spark plugs give you any evidence if you are running lean or rich? Other than the sound, is the overall performance okay? Could be adding fiberglass matting in the baffle area might be "just enough to rein in the sound to your liking without breaking the bank."
 
the local dealers are telling me the are pushing Rush pipes because the newer Screaming Eagles you can barely tell a difference from the pipes that come on the new bikes.
