If the pump did not help, I would get the 12mm adapter and perform the compression test just so you can mentally put that off to the side. Then Test with propane for any vacuum leaks. Then get the cables and software and slap your own fat A/F fuel map to the ECM that you KNOW should work. At that point you should have a handle on the problem.. Then and only then place the original map back in the ECM.

Back from Costa Rica, Called shop and Mechanic is out unitl Tuesday but bike is on his stand so he is doing something to it. Will just have to waite unitl tuesday.
 
Still not herd from shop.

I read the Super Tuner Manual posted on this site and have concluded that it is very likely that the problem is tuning or possibly a combination of tuning and other issues.

The bike has always been jerky at low rpm in low gears esp 1 and 2nd. Now it is more jerky and also jerky in 3rd and some in 4th. The Race tuner instructions indicate this is caused by running too lean. Now the other problem with it missing could be related to this or possibly another issue.
