Another thing to do, if you haven't already, is disconnect your PV from the bike and run it as stock, or what ever download it has, set up with the ECM. Run awhile and then check for your codes again. If present again then Bike has problem. If no codes then your PV causing problems. They, PV, do go bad.
If IIRC add on tuners take the output of the ECM which sends it to the tuner. It's program output then runs the bike. This is a very basic explanation. No program change has been made from the HD download in the ECM, original, stage1 or 2 or what ever.
