As most have stated, headlights being on whenever ignition is on is part of the factory wiring...so easiest way is to add a series switch, mounting it through the headlight shell, to the low beam wiring. You may want to use a dual color LED type that glows red when switch is OFF and glows green when headlight is on, then you will not to forget to turn it on when running. :s
As far as the TSSM does control the alarm system, but your depressing the button fob rapidly twice should disable it and no "repeat" should be necessary. It should not reactivate, so the question would be are there any DTC alarms/codes? Sounds like you need to do a bit more research and additional info PRIOR to having problems and most recent work done to the bike? :33:
