That's not entirely correct. The shock is located between the swingarm and the frame. The seat sits on the frame. The frame is a solid piece that moves up and down with the travel of the shock. By putting a shorter shock between the swingarm and frame this allows the distance between the center of the wheel and the top of the frame become less. The affect on frame height is the same as overloading a shock with a heavy rider, a passenger or loaded bike. While a 1" shorter shock on a Dyna is set at an angle it will not lower the bikes frame 1". The affect of the angle means less of a lowering than one might expect. Rest assured that if you have lowered the seat (and the top of your frame) 1/2" you have also lowered the bottom of your frame 1/2". This may not have a significant affect on kickstand lean angle but is something one should be aware of.
