I talked to the service manager at my local dealership. He told me I might not be able to completely eliminate the popping noise when decelerating. If that is true, how do I know if I have the correct mixture?
Could the minor popping I am hearing now be normal?

Reading the spark plugs should give you an idea...but these bikes are kinda lean from the get go and since you opened up the intake and exhaust I think you should also richen the mixture. You can either get a remap at the dealer...then have to see him again if you decide to do anything else, or go for the TFI and you're good to go until you go wild with mods. A little fatter on the fuel mix will also help cool the bike down a bit.
